I know there are a few schools of thought on this one but:

I've towed both with the cover and without, and I found that the boat stays much cleaner inside if I tow with the cover. My situation may be different that yours though because each time I head to the lake, I have a 4 hour tow in Arizona where the dust blows constantly and I find after the long tow there is a layer of dust which clings to vinyl seats and permeates every crack and crevice. When I tow with the cockpit cover the boat is clean when I get to the lake. So I tow with the cover and hope for the best in that it does not blow off.
